The global genomics revolution is accelerating. Sequencing costs have collapsed. Datasets are abundant. And yet, at the moment when genomics is making its greatest leap, from reading genomes to interpreting them, predicting from them, and deciding with them, Africa remains largely at the data generation stage. Pangaea Genomics is built on a different premise. The genome is not a document. It is a living signal. When placed inside a system capable of interpretation, prediction, clinical decision support, and continuous feedback, it generates intelligence that sharpens with every cycle — compounding in value with every sample processed and every clinical decision informed.


The Five Genomic Intelligence Layers

Pangaea’s platform is built on five sequential AI-powered intelligence layers, each one feeding the next, each one compounding the value of every sample processed, every model trained, and every clinical decision informed. Artificial intelligence is not an add-on to this platform. It is its engine. Each layer is designed not only to generate knowledge, but to return that knowledge to African public health systems, clinicians, and communities.

Data Generation

Precision signal acquisition. BSL-2 wet laboratory infrastructure designed from the outset to feed the four intelligence layers above it. Every technology decision is made with interpretability as the primary criterion, not throughput alone. Histology, single-cell RNA sequencing, spatial transcriptomics, and biobanking generate the biological signals that power the entire platform.

Interpretation

Africa’s meaning engine, and Pangaea’s most strategically important contribution to the continental genomics landscape. Cell-type classifiers trained on European single-cell atlases misclassify African cell populations. Variant effect predictors calibrated on non-African data assign incorrect pathogenicity scores to African-common variants. Pangaea builds interpretation tools on African data, anchored in African biology, validated against African clinical outcomes. This is not a marginal improvement. It is a categorical correction, and the most systematically underfunded layer in African genomics.

Prediction

The intelligence core. Interpretation tells you what a genome looks like. Prediction tells you what it means for what happens next: disease risk, drug response, treatment trajectory, population health burden. Very few African genomics institutions have systematically built a prediction layer. Pangaea builds African-trained polygenic risk scores, an Africa-calibrated pharmacogenomics prediction engine, and disease progression models built on African data, for African populations, serving African public health systems.

Decision

Interpretive sovereignty in action. Clinical decision support at the point of care, turning genomic intelligence into actionable clinical guidance, pharmacogenomics protocols in HIV and multi-disease care, and direct input into Ministry of Health policy. Federated data architecture ensures that model gradients are shared while raw data is retained in Africa. Africa owns not just the data, but the models, the predictions, and the clinical intelligence derived from it.

Learning

The compounding engine. Electronic health records linkage to longitudinal clinical cohorts. Automated model retraining as outcome data accrues. Federated learning with H3Africa nodes. Each clinical outcome improves the next prediction; the platform becomes more accurate with every patient it serves. A sequencing centre produces n outputs from n samples. Pangaea’s intelligence platform produces n outputs plus improved predictive models, refined clinical decision rules, and a richer annotated data substrate, from the same n samples. The return on each data point does not diminish. It compounds. Indefinitely.


The Morphogenomic Intelligence Division

A defining and unique feature of the Pangaea model. The Morphogenomic Intelligence Division is a parallel operational stream that runs alongside and feeds into all five intelligence layers from Year 1; not a sequential step, but a simultaneous biological data stream. Founded by a molecular cyto-oncologist and a molecular pathologist, Pangaea operates digital pathology and cytology services from Day 1. H&E morphology, when digitised, annotated, and linked to genomic data, becomes a second intelligence signal of profound clinical value. AI systems are already using pathology slides to infer mutation profiles, transcriptomic states, and treatment response. Pangaea is building Africa’s morphogenomic intelligence dataset at a moment when its applications are vast, its potential is critical, and its recognition across the continent remains limited.


Our Strategic Position

African-trained genomic intelligence models cannot be built from outside Africa. The data can only be generated here. The cell-type diversity can only be observed here. The clinical phenotypes: HIV-host interactions, malaria-genome relationships, tropical disease presentations, metabolic syndromes, and non-communicable diseases, can only be linked to genomic data here. This is Pangaea’s permanently defensible position: not a technology lead, but a geographic, biological, and moral one. We do not wait to be included in global genomics. We position ourselves at its frontier, and we share what we build from Africa with the world on terms of equity and mutual collaboration.
